The Database Chooser is unusable on Linux, due to a problem with the default platform look and feel. http://issues.jalview.org/browse/JAL-2255
I had a quick play, and can reproduce the problem to some extent by switching to a different look and feel (I tried seaglass..). One drastic solution is to drop the chooser dialog, and go back to the drop-down menu (which is still implemented, but not used by default).
