As to your question, the 'show unconserved' applet parameter sounds like the 
one you want.

Take a look at the Jalview applet parameters documentation to see how to use it.

Hi,

We're currently using Jalview to display MUSCLE alignments in our web app DNA 
Subway (http://www.dnasubway.org).

Currently, jalview colors all conserved nucleotides, however what I am 
interested in is coloring only the unconserved bases and possibly even hiding 
all the conserved nucleotides so all you see is the nucleotides which are 
different from the consensus. Has this ever been discussed and is it possible?

Any advice would be greatly appreciated!
