Yes, of course. You can use many different model file formats in Java3D, just like you could use them in any other rendering API. Of course, any way you go, you have to build some piece of code that will read the bytes of the file and turn them into something useful for the application. In Java3D, that's called a Loader and (typically) implements one of Sun's utility classes - com.sun.j3d.loaders.Loader.
