The spec really hasn't been out that long so finding decent examples will be really hard to do. Even the latest example files on the web3d.org site are not quite spec conformant - often in subtle ways. Your best bet will be to take the specifications and read those:

Note that the X3D spec is very different to the old VRML97 spec. There
are now three separate specifications that describe abstract
architecture, file formats and programming APIs in various programming
languages. The last has not yet been made publically available on the
site above.
