I think you'll find that in Gmail's case you need to configure that from Gmail.
1. Login to Gmail. 2. Go to Settings. 3. Go to Fowarding and Pop. 4. For the select box "When messages are accessed with POP", select "Delete Google Mail's Copy" instead of "Keep Google Mail's Copy in the Inbox" or "Archive Google Mail's Copy". Note that this select box is not labelled correctly, so you may only be able to tell which one it is from the select options. By the way, I personally would recommend archiving your email with Google, rather than just deleting it.
