I am using MS-Excel 2003 and started having this problem with JAWS 8.x, and it continues with Version 9.x. Sometimes I just wait it out and everything is just fine. Other times I have to Alt-Tab away from the Excel document and back to it to resolve the problem. Other times I have to exit Excel and start over.
I frequently run into a focus problem similar to this in Excel after I have copied a number of different items. The Alt+Tab does the trick to fix the problem.
