i have the same problem with both a desktop and a laptop. for some reason when closing one thing the menu bar is brought up as a context menu of the next application that comes up. for example, if i am looking a list of files on my hard drive, when i close it with alt+f4 i then hearmenu or context menu and i have to press escape to close it and then i am in eudora but the menu i was on would have closed eudora if i arrowed to the close item of the menu and pressed enter. i do believe this did start with jaws 13, but it may have happened with jaws 12, but not sure.
