How are you deploying the mixed application? Can you describe exactly how you are writing and packaging the classes and deployment descruptors?
You should be able to deploy the mixed application within a single .ear containing the 2.x EJBs in one jar and the 3.0 EJBs in another jar. Also, you should be able to deploy 2.x EJBs as 3.0 EJBs as the 3.0 schema is backwards compatible with the 2.x schema.
