Someone please correct me if I'm wrong here, but I believe
that in order to save the setting to prj.el instead
of custom.el you need to:

1. JDE -> Project -> Options -> General
2. Make change(s) to the settings
3. Select "Set For Current Session"  (*not* "Save for Future Sessions")
4. Return to a JDE buffer in the right project
5. JDE -> Project -> Project File -> Save

This will save whichever settings from step 2 you changed into
the prj.el for the current project.
