Allright, I have tested further, I was using for connection a new jenkins user. I have tried to use root credentials in SSH Slaves plugin. It synchronized with the node.
Then after chown'ing the new files, i tried using the new jenkins user also with credentials. It also worker.
Still it is not working with a certificate for root or jenkins users.
