Allright, I have tested further, I was using for connection a new jenkins user. I have tried to use root credentials in SSH Slaves plugin. It synchronized with the node.
Then, after chown'ing the new files created on Slave, i tried using the new jenkins user for Node sync with credentials. It also worked.
Still synchronization is not working with a certificate for root or jenkins users.
