Yep you're correct. My issue is resolved.
Turned out the job that was copied over had an environment variable for the repository which was null in the new Jenkins instance.
I would assume the plugin would hide the job if it couldn't determine if you had access to view it or something.
so I agree, this edge case should be handled better
