@Sean, I run long running builds all the time and have never seen this problem. Can you provide the results of the System Information on the node (which shows the stack traces of everything going on)?
Also, can you try Nelson's suggestion? I don't have the ClientAliveInterval set in the /etc/ssh/sshd_config file.
