Almost certainly a tagging issue.  You don't say what format the files
are, but if they are .mp3, it may well be that you have slightly
different id3v1 and id3v2 tags.

The tags may look fine in some tagging applications, but there may be
subtle differences that don't show up.  Have a look at them in
something like mp3tag (freeware and very full featured). In particular,
look at the extended tags.  Do you see any differences between the Album
tag or any of the other tags such as Artist or Genre (including
different capitalisation)?  If all else fails, force (i.e. resave) the
Album, Genre and Artist tags and do a full clear and rescan. Or (if
.mp3) try deleting the id3v1 tags and just leave the id3v2 versions.
