Only two options I know are to SCP it onto the controller or create
your own repository file and host it on a web server.  There are
details on both methods on the wiki.  Please note though, I haven't
been able to get the latest version of the CustomClock applet to run on
a Touch (haven't tried a controller yet).   As such you probably won't
have any luck either.

In the mean time you can use SqueezePlay though.  If you're not familar
with it, it's basically a software emulator that acts just like a touch
or controller.  Installing the applet is as easy as copying it into a
directory and starting the app.  There is one problem though, if you're
using Windows there are currently issues with getting CustomClock to
work with Squeezeplay.

Sorry... all these obstacles.  I ended up installing an instance of
Ubuntu Linux on a VM just to get access to a version of Squeezeplay
that works with Custom Clock.
