You could have used the build.xml instead of creating a new one.
To achieve the same result:
- right click on build.xml and select Run As / Ant Build ... (use the command with the ...)
- in the "Jmol-web build.xml" window, select the Main tab
- in the arguments field: type -Djmol-doc-dir=../Jmol
- click on Apply

From then on, each time you run build.xml, it will use ../Jmol
