It depends a bit on your Web application... generation of a GIF requires a running Xserver or other graphical GUI. If that is available, you can use the code in Jmol and integrate it with your program. Jmol indeed is wonderfull ;), but indeed had a specific thing in mind. What you need has been implemented in Java for other projects, however... And my best suggestion would be to tell us in what way Jmol is not wonderful for your purpose. Jmol indeed offers no API, it's an application. What functionality should the API provide?
