Then there must be a bug. I have a test file:

Try it yourself. What is described below is NOT the actual action.
Double the scale3d, and the scale does NOT reduce by 1/2.
Perhaps a bug.

I really don't care about the exact size, but I DO care about being able to portray two molecules at the same scale. I wasn't aware Chime could do this. But I'm thrilled Jmol MIGHT be able to do it.

scale3d sets an absolute ratio of pixels/angstrom. To be chime-compatible,
the ratio is set as angstroms/inch ... where Jmol assumes 72 pixels/inch.

If there was any value, I would be willing to get rid of the references to
