This problem has been solved now (see below), but in may be interesting for others and may be, some one could explain it to me.

I had had no problems with the coexistence of Jmol and RasTop but after I first started RasTop beta I got a RasTop.exe not fond error 9 times, every time before the Jmol window opened:

$ java -jar Jmol.jar
splash_image=jar:file:/C:/htdocs/Jmol/Jmol.jar!/org/openscience/jmol/images/Jmol_splash.jpg
using Smarter Model Adapter
(C) 2004 The Jmol Development Team
Jmol Version 10pre11e  2004/07/12 15:37
java.vendor:Sun Microsystems Inc.
java.version:1.5.0-beta2
os.name:Windows XP

now I was asked 9 times 'Fehlende Verknpfung' (missing link) for the location of RasTop.exe, and regardless what my answer to this question was Cancel or Look for and I located RasTop.exe, after the nine times this error pops up, the Jmol window opens.
If I use
Dokument
ffnen

every time I tried to change the directory (double click on it), I was asked one time for the RasTop.exe location, regardless whether up or down the path. PDB or CIF files load normally and I had no further problems.

Now, I solved the problem. While writing about this, the 'missing link to RasTop.exe' error message was on my screen for a long time, it suddenly disappeared and a new message 'found RasTop.exe' pops up with tree choices, correct link, delete link, and cancel (if I remember right:-). I choose delete link and that solved my trouble.
Regards, Jan

P.S. about the association of surfaces, I suggest, they should be associated with the nearest associated atom.
