trying to solve this problem, I had payed with various associations with PDB e.g.
first I had


Cn3D does nothing (I couldn't open PDB files from within Cn3D either)
open  gives a select application dialog
RasMol starts as expected
RasTop there pops something black up, but it shut down as fast as it
appears.

associated with PDB than I deleted all but RasMol.
Afterwards I recognized that even if I started
java -jar Jmol.jar
and not
java -jar Jmol.jar samples/pdb/3OVO.pdb
I had to act 9 times to get past the missing link error.
or if I loaded a CIF (which has no association) on the command line

This seems very strange to me ... I can think of no reason why there would
be any relationship between RasTop.exe and Jmol.

The only possible thing that I can think of would be filename extension
associations. One could make an association between files of type .pdb and
Jmol ... or to RasTop.exe
