I realized that you mentioned that I should start thinking what the methods to make the 'First frequency' and 'Next frequency' and 'Previous frequency' in the Tools menu work and I never got back to that (because I was doing the tree-building in the AtomSetChooser). I don't think that it should be hard to do that, but I was wondering on how to hook it into the system.
As I mentioned below, I think this can be done by adding these as a new action in the Jmol.java. I am still trying to get a handle on the Java events but believe that I find the source from the event and handle the needed action accordingly . On the other hand, by having it implemented in the script language it would be more accessible and useful in different areas. (E.g., in a vibration popup submenu that may be added down the line). And from your comment below I assume that that is the way you think we should go anyway.
So what I will do is try to figure out how things work in the Eval area (I believe that is where the scripts are being interpreted and executed) and see where I think this may need to be added. Since this is an area of the program I am very unfamiliar with, I will not commit any changes, but run them by you.

Q: I picked the name AtomSetChooser. I am wondering whether it should really be called a FrameChooser since the script commands and Tools menu talk about frames and frequencies? I just wanted to bring it up and see what you think. I am not wedded to a certain name, it should just be something that makes sense to users too.
