Grmph..... was not easy; is not pretty, but works again. Sort of... see below.
I've uploaded the 28 september docs into the user guide.

The problems that remain (other than being a rather ugly workflow... :), is 
that there are a few missing <a id="">'s I think...

The XML output has something like:

<jmolcmd>
  <cmdname><a id="background">background</a><a id="k26"> </a>
  </cmdname>

from which I use the <a id=""> to refer to, but a few fail:

     [java] Error: no ID for constraint linkend: spacefill.
     [java] XRef to nonexistent id: spacefill
     [java] Error: no ID for constraint linkend: strands.
     [java] XRef to nonexistent id: strands
     [java] Error: no ID for constraint linkend: trace.
     [java] XRef to nonexistent id: trace
     [java] Error: no ID for constraint linkend: vector.
     [java] XRef to nonexistent id: vector
     [java] Error: no ID for constraint linkend: wireframe.
     [java] XRef to nonexistent id: wireframe

The problem is that the HTML output does seem to work...

Will have to look into this...

Also layout in descriptions does not make it into DocBook... to hard to 
do... :(

Nevertheless, the result is not that bad...
