Hello, The JmolGuide.docbook.xml XML sources are broken. The problem is introduced by the invalid XML in guide/scriptCommands.docbook.xml. Another problem are non-existing IDREF attributes. Same here: they also belong to the script-command documentation. This needs to be fixed. Refer to the output of xmllint, if you need assistance finding the bug.
