Yes, Jmol has public APIs that allow you to control the behavior. You can leave Jmol running as a standalone application and control it from your program. Or, if you prefer, you can integrate the Jmol viewer completely within your application, where you control all of the display by giving Jmol a window/frame within the context of your application.
