Ok, I have done some testing that confirms there is a performance issue.
I have used several versions of the Jmol application with 1D68.pdb and just "spin on".

Below, SVN release, memory usage, cpu usage:
r5056: 35M, 64-70%
r4900: 35M, 68-73%
r4800: 35M, Null Pointer Exception
r4700: 36M, Null Pointer Exception
r4600: 32M, 48-50%
r4500: 32M, 47-50%

So clearly between r4600 and r4900, cpu usage increased a lot, and memory usage also. Note also that cpu usage is less stable with recent releases, maybe indicating garbage collector issues.

This is a little problematic to find which modifications are responsible since intermediate releases are not working :(
I will do more testing with other files.

The cpu usage increase is not the x3 I first said, but my first tests were with small molecules (cpu usage went from 7% to 20%).
