Yes, that is the best way. I can imagine one could want atoms to be
shadowless, but traces and cartoons to cast a shadow. That will make some
very nice pictures! I was thinking it could even be set per user-defined
selection, but that would make the menu too complex.

When these things come in the export menu, will it still be possible to set
them via the scripting console, or in a script?
Like:

set povrayatomsShadow true
write povray filename
