RasMol2.7.2.1 on Irix and !!! RasWin do move the molecule up on positive y values, despite the labeling of the Y axis is wrong in RasWin.if I write a Chime move command that includes a -Y value,
move 0 0 0 0 0 -50 0 0 2.0
that moves the molecule up. I have always attributed this to the axes
orientation.
That is correct.
RasMol does not have the same 'move' command, but it still has the same issue with translate, as in: translate y -50
In both RasMol and Chime this should move the molecule up.
RasMol2.7.2.1 on Irix and RasWin moves the molecule moves the molecule to the background on negative z values as detected after the
slab 100
command, despite the Z axis is labeled positive into the plane !!!
RasMol2.7.2.1 on Irix and RasWin translate x positive goes to the right as expected
Regards, Jan
(I assume that is the case ... I have never done it in Chime ... I cannot confirm in RasMol at the present time.)
if I send the same move command to Jmol 10b
move 0 0 0 0 0 -50 0 0 2
it also moves the molecule up. I assume this is because Jmol is
mimicking the Chime axis system.
That is correct.
if the Y axis is 'flipped' in Jmol,
the same move command would now move the molecule down (which seems more
logical to me). is this true?
Yes, that is true.
Note that seems to be a bug in the current Jmol regarding the 'Axes RasMol/Chime' checkbox. When you uncheck this box it should move the molecule *down* when you give it a negative y translation value. This is a Jmol bug ... one that I hope is not too hard to fix :-)
have I strayed far afield here? or is this completely unrelated? :-)
No, it is right on target.
However, in your previous message I got the impression that you wanted to switch the axes mode during execution of a script. In practice, I do not think this would work. You would need to pick an orientation and stick with it. In large part because of rotations ... something we need to discuss once we get this *small* issue of axis orientation settled ;-)
