First use the select command as detailed at the page Tim referred you to:
http://www.stolaf.edu/people/hansonr/jmol/docs/
Then follow it with a rendering command such as spacefill, also detailed at the URL above.
It might be a good idea to take a look at the examples at the jmol demonstration page to see how the scripting language works:
