To me, this looks far from intuitive, and also tricky (to achieve clicking on exactly the same 2, 3 or 4 atoms in a complex molecule). A menu option as suggested by Chris would be much better.

I don't want to argue against a new more intuitive mechanism, but this
toggle is not so bad, it is not so intuitive like pressing the Del
button, but if you got it once, you have it and
if this is tricky, it will be useless, but after using zoom, you will do
fine with atom selection and measurements.

Anyway, there is already a menu entry; what is it meant for?
(top menu > Style > Measurements  and  pop-up menu > Options > Show 
measurements)

Moreover, I just found top menu > Tools > Mesaurements which opens a 
"measurements" window, where all are shown and identified and which has Delete and 
Delete All buttons. This has all the functionality needed as proposed by Chris, so maybe the 
other menu entries should be removed -if they are useless-; I still think they could be of use 
for just toggling show/hide of measurements, while the measurements window serves to 
store/delete them.
