David, not to be critical, but why not just use the Jmol applet itself with real-time scripting, etc. on your site or in your powerpoint? Why go to all this work making a .mov or .avi file? It will be far smoother.

Not that this suggestion isn't a bad idea, but it would be strictly a function of the app, not applet, and in general I find for small jobs a simple "screen snapper" like MSsnap, which can quickly take reproducible snapshots of any small area of the screen does the trick.

In rasmol the script is of the sort:

rotate x 2
refresh
save gif 01.gif
rotate x 2
refresh
save gif 02.gif

In Jmol using the scripting window the rotate and refresh commands etc work, but if I type:

save png 01.png

I get a message "script command not implemented: save"

This sounds as if 'save' is recognized as a command (although I cannot find documentation on this in the Help) but the syntax is wrong.

PS Pov-ray is a non-starter in this context, and probably most other contexts for mainstream users. I'd never heard of it, and when I looked at the page of settings I shuddered and closed it quickly.
