I appreciate Miquel's effort to accomodate an earlier request to
connect bonds during an animation. After downloading Jmol version 10.00.48, I used it for an xyz animation file. A key feature of the script became: select (*/5,*/6,*/7,*/8,*/9,*10) and bromine; connect (atomno=3). This shows a slow loss of bonding during an alkyl bromide displacement, and it works well. Without this script, the designated bond breaks too soon. There is, however, a curious quirk. When the animation starts, model #1 displays a thin (1 pixel) line eminating from the initially selected atom (bromine in this case) outward to the upper edge of the display. This line immediately disappears and does not return in loop or palindrome mode. Any thoughts on this behavior? Bill |
