Parsers are also allowed to rearrange dataitems since CIFs are not order dependent. So, unless the parser is written to not only retain comment lines but also maintain their order a CIF that is rewritten by the parser may garble the comment-based information. I know there are publication-related parsers that rely on #start #end type comment lines (for no good reason other than sloppy programming, afaict) but I'm not aware of parsers that operate based on multi-line comments.
