We hope to be able to read the ones that most programs generate, and we don't wish to force anyone to produce CIF files of a certain format just for Jmol. At the same time there are limitations to all of the file readers in Jmol. We can look at the empty line problem if people feel it is important and not just that you CAN have such empty lines even though programs don't generate them.
Basically, if the point can be made that program X produces legitimate CIF files that Jmol can't read, and there is a good reason to think that program X will be widely used, then we will fix the reader.
