Following up -- I've observed that the jerky rotation only occurs if the mouse pointer is within the boundaries defined by the applet. Once you drag outside the applet, the molecule rotates smoothly. Again, this is specific to the applet (recent versions?) in Firefox under OS X. Can anyone else reproduce this?
