Hi Christian I'm not an expert in this field, and so don't know if this will help you, but I've had an idea: You can get open or fragmented surfaces using the "select" and "ignore" parameters in isosurface. http://jmol.sourceforge.net/docs/surface/#Partial Maybe you could add a neighbour unit cell using Jmol's capabilities but exclude it from the isosurface calculation. I guess that way you could get your open-ended tube.
