I am just curious, is always having a dialog pop up: necessary, just good
coding practice, or just a choice?
It seems that jmol uses JFileChooser, is there an alternative that would not
use a dialog box.

Essentially not. The signed applet should always ask the user prior to
writing any file of any sort.
