This open source JS chemical sketcher was just called to my attention: http://www.ncbi.nlm.nih.gov/pmc/articles/PMC3083585/ I've installed it on my server, and it's the best JS chemical drawing app I've seen - very nice iPad response. http://chemagic.com/ketcher/ It's under development, so there are probably bugs, but I think its great.
