I'm not sure if this was on the list before, so I'll post it.

This open source JS chemical sketcher was just called to my attention:

I've installed it on my server, and it's the best JS chemical drawing app I've 
seen - very nice iPad response.

It's under development, so there are probably bugs, but I think its great.
