The wiki extension does not support or exclude anything in particular, it's the JmolApplet that does. Yes, it may be the applet version and some command in the script (most likely partialcharge calculation, since it is a recent addition). Unless it is a problem with some syntax incompatible with the wiki markup, but I would not expect so. So first check what JmolApplet version is being used in the wiki.
