You are mixing approaches. If you wish to remain using Jmol Java applet, you do
not need to do anything with JSmol files. That's another approach (html5 JSmol,
no Java). You may or not go for that but it is a different route.

Yes, the files are in the Java folder inside the jsmol.zip file

I saved the file, reloaded it and clicked on the link ... with no response.
MyDirectory is in the same directory jsmol as the directory called data. My
file is a GAMESS (US) log file.
Well, I don't know where you got that idea, but that code makes no sense.
Stick to the code you had, just changing the jmolInitialize() call to use the
signed applet.
Alternatively, stop using the Jmol.js method and move to the newer JSO method
(still with Java). This is documented in the JSmol page in the WIki.
