I know Jmol.jar displays PDB files of proteins nicely with various cartoon 
options but I have noticed that if I import a PDB structure into a molecular 
modelling program and then export the structure in various formats including 
PDB (from Spartan) the cartoons do not display in Jmol.jar

So my question is this, how does Jmol.jar detect alpha helices and beta sheets 
to be able to display them? Or more helpfully, how can I export structure files 
from modified proteins that will still show the cartoons in Jmol? I have a 
preference for Mac OS X but could use Windows if that is the only way.
