So you need a transparent bkg in the GIF file, not in Jmol. Ok, then the recommendation is to set the background to a singular color that will not be part of any shading of the model. Then edit the animated GIF in some editor, and pick that color as transparent. No way to do it from inside Jmol > How do I do use, > 'Set echo image'? Is it I type 'Set echo image' followed by the file > name of the background I want? Check the documentation, it is there. But it will not serve your purpose.
