So you need a transparent bkg in the GIF file, not in Jmol. Ok,
then the recommendation is to set the background to a singular color that will 
not be part of any shading of the model.
Then edit the animated GIF in some editor, and pick that color as 
transparent.
No way to do it from inside Jmol

Check the documentation, it is there. 
But it will not serve your purpose. I thought you wanted to display something 
as background in the applet.
