All you describe looks possible with J(S)mol in a webpage.
Some JmolScript and JavaScript proficiency is needed, certainly.

Yes, that will be available by default (using the mouse on the Jmol panel, i.e.

In summary, I'd say all that is supported. Coding them is not trivial, however, 
unless you have experience or put a sizeable amount of time into learning.
May I ask if this is an educational project or is there funding to accomplish 
it?
