You also have Forbidden Planet, which is also a bookstore and a client of mine. There are also a few museums in the area or further downtown, such as the Museum of the American Indian.

Bookstore is a great idea - I'd recommend taking her to the Strand in
Union Square, as a bookstore is a bookstore, but the Strand is an
experience! They have a great children's section - and you have Trader
Joes&  Whole Foods nearby for grabbing healthy snacks and whatnot.

If you're there early enough you can hit the bald man for a hot cocoa.
It IS getting colder outside ;-)
