On the ways that cause this problem there are a lot (40-100+)
relations. A single split takes anything between 15 seconds (usually
at the second try - it seems the servers caches the data) and some
minutes (at the first try during the day). That's why my first (wrong)
guess was that the relations causes the problem, because I don't get
any conflicts anywhere else even with bigger changesets (a few hundred
objects).

Well, changed relations take probably a lot of verification time on the server. The algorithm for relation handling should be improved in next API version.
