I am having the same problem. I chose to "roll my own" theme, spent a bit of time setting it up and then clicked download. It shot me over to the download page and after download I had no CSS.
I first tried downloading just the CSS and deselected all components, then tried a default select all components. Still no CSS. I tried downloading it several times with and without the trying to add a CSS Scope. It is very frustrating because the pre-built themes download just fine but not my custom theme.
