Use -Dejipt.ejbDirectory=PATH_TO_YOUR_JRUN_SERVER
Example:
-Dejipt.ejbDirectory=C:\Applications\JRun.1\servers\new-server
Complete example:

SET jrun=\Applications\JRun\
%java%java -Dejipt.home=%jrun% -Djava.security.policy=%jrun%lib\jrun.policy

If you create a JRun server, and wish to deploy ejb's to it, you have to use
the JMC. You can not use the deploy command line tool.
There is no way to force the command line tool to look in the deploy
directory of another JRun server. (I have tried and tried).
This is the tool that I am referring to: allaire.ejipt.tools.Deploy
