I'm a Java developer of several years now and have found JRun to be the
smoothest server out there in the way of transition of other platforms and
ease of use.  I've used Tomcat a whole lot and it is a great server that you
can kick the hay out of but not anywhere near as smooth or clean as JRun.
WebSphere is also a good server, I've had good experience with it.  However,
the ease of JRun has sold me as the cost to my client in maintenance is just
so low.  Feel free to drop me an email if you want to blab about options.
