We have not seen any serious stability problems / bugs with JRun 3.x server and JRE 1.4. There are some problems with running Ejipt in stand alone mode and running the EJB deployment wizard -- basically it doesn't work because of JRE 1.4 class loader changes. Other than those two issues I don't know of any other problems. Customers running Ejipt in a standalone mode can simply turn all of the additional non-Ejipt services they don't need in the local.properties, start JRun as a server and everything will work fine. The deployment wizard will work with JRE 1.3.1 fine.
My best advise is to test your application with JRE 1.4 and JRun 3.1. If you think you have a problem post back to the list and I'll take a look at what you have going on.
