There has got to be something funky going on, because it sounds like
the VM is dying.  Are you using a Sun VM or IBM VM?

Are you on Windoze, Linux, or a Mac?

You might try upgrading your VM.

Also, just out of curiosity what version of JRun are you using?

You might also want to investigate the file/directory permissions.
