Perhaps someone else can give a Java answer, but I can give a pointer to the technical answer. Ghostscript (http://www.cs.wisc.edu/~ghost/) can do the merge for you with a command line like this:
gs -dNOPAUSE -sDEVICE=pdfwrite -sOUTPUTFILE=Merged.pdf -dBATCH 1.pdf 2.pdf 3.pdf
